How do we reconcile all these passages that Jesus is God with Him saying "for my Father is greater than I"?
A son shows obedience to a father so this relationship set up in the Godhead is maintained for the purpose of showing us perfect obedience and God's will. Who can show such perfect obedience to God the Father than God the Son?
There is only one God here so your question is false when you speak of multiple gods.
God the Father and God the Son and God the Spirit are One God. Just because in the Godhead the Son does the will of the Father doesn't suggest more than one God. The 3 Persons of the Godhead are co-equal as Phil. 2 says Jesus counted His equality with the Father something not to be grasped.
Since the Bible says the Father is greater, but other passages say they are equal, it's a matter of showing obedience. Also, before time and space the Godhead was 3 Persons but the Father, Son and Spirit relationship had not manifested until revealed to humans.
The 3 Persons of the Godhead show God is tri-personal. The 2nd Person would enter His creation to atone for sins and do the perfect will of the 1st Person and the 3rd Person would indwell believers.
